I've got a University (BetterRuins mod) that generated at the bottom of an ocean trench! I want to remove the megastructure and restore the chunks that it occupies, and then regenerate the University to a nice, broad plane not far away so that I can explore it. I know the /wgen regn <x> command and used it before, so I tried it on the University. ... Well, it filled in the ocean trench with a flat plain but the entire University stayed! Now it's refilled with monsters but also with DIRT instead of water!

Anyone know how to fix that one?

Personlly I don't play with better ruins mod, but as far as vanilla story structures are concerned, and better ruins probably utilize similar toolset, I assume you can move them in the same way as any story structure — "/wgen story setpos location_name" in the place you want to move the structure to, and then "/wgen regen 13" to remove all chunks in the 13 chunk radius (!!!) around you, standing in said place. Can't say that would be enough space for the University, however. It's said on betterruins wiki on github that the spawn conditions are 400 blocks radius of "veryflat" region, whatever that means. And you might also want to erase the "wrong" story structure first at it's location. But for the first command you'd need to find the structure's name that would fit the /wgen command... Yep. Sorry for me being of no help to you, but at this point, given the circumstances, I believe you should ping and ask niclass_ on VS discord about it... With or without mentioning of my reasoning for that

Likely, because of how you've quoted it, and how it's used in vanilla ruins and story locations, it refers to the entry in .\survival\worldgen\landforms.json, specifically,

ah, well, that partly explains initial generation mishap... I think OP will be able to get the right experience out of the BR story structure, given that nearly all of the flat land is situated near sea level. Thanks for clarifying!

NicILass has been generously working with me on the issue. He is certain the generation problem was caused by vanilla game version changes between the time the University was added to the map and the time I actually traveled there to find it. Further, there was another update between the time I opened the inquiry into the generation and attempted to regenerate the chunks, which altered the landscape.

Sadly, within 200 blocks of that underwater generation there is a perfectly suited region where it could have appeared without incident. :P
