When installed this way, both games will use the same default data folder (at %appdata%\vintagestorydata), meaning the same config files, the same saves, and the same modset (incompatible between versions). To really have two entirely independent versions side by side, it's necessary to manually retarget the data folder. Thankfully, that is easier than it sounds.
