I play with a ton of mods and they end up glitching the items that drop to the ground where after I walk over them to pick them up they enter my inventory but they don't disappear from the game world (Basically a bunch of phantom item drops laying around). I'm 99% sure it's the outlaw mod that's glitching the game this way but I love the mod so much I don't want to delete it and have just been putting up with the game crashing once enough ghost items pile up. Restarting the game fixes the issue for the time being (but is time-consuming with reloading everything). I was wondering if there was a command that could just cull these items where they don't show up anymore?

Go somewhere you don't care about and drop all of junk on the ground and run the command " wgen regen 1 " this will reset every chunk in a 1 chunk radius. Everything is nuked except you. EVERYTHING. Don't do this anywhere near anything you want to keep or you have built.

'Cept this also regens things that were there. Flax, copper, tin, etc. It also resets the kind of trader that might have been there. Usually just better to toss it down a hole. But I don't think that's the problem the OP is talking about, which is that he gets credit for picking it up, but it is not immediately being deleted from the world.. That happens with major lag. On occasion, they will remain behind and be available to pick up a second time if they sit around beyond the despawn timer. Usually only happens when mods are spamming the logs, or when you run low on drive space or RAM.
