It sounds like you're missing that you need to do this by holding the honeycomb over either a bucket or barrel.
There is a setting where you can display a tool tip when you look at an object. Hold the honeycomb in your hand and look at a bucket.

Or, if you have ridiculously large amounts, use a fruit press.

Not at all, I have tried it over all three. My character just starts eating it.

The combination is shift + right-click by default, as I recall. You need to be looking at an empty bucket, barrel, or bowl(or one of those containers partially filled with honey) in order to squeeze the honeycomb. And of course, as @Professor Dragon already noted, you can also use a fruit press to squeeze honeycomb. Just make sure that the press is more than half full, and that you have a bucket underneath to catch the liquid.

I was too scared of eating it with the shift click lmao.
